Cloned HDD wont boot

I always have this problem everytime I clone HDDs and I am always fixing it by switching the drive letters of both the clone and the original.

I used this:

I think part of the problem is my sata drive tends to "disappear" at times... I don't know if it's the drive or the power supply going bad? I've switched sata cables, I've moved it from one port to another, and it seems to be the only drive that goes rogue. It has even happened during an attempt to do a fresh install... Is there a way to "test" a drive... I've used the s.m.a.r.t monitoring, but is there a way to see when it dropped off and why???
