And that I believe is the problem, the air coming from the case will have a lower humidity than the air that goes in, effectively it is making the air in your room dry which can cause headaches, sore throats, sinus issues etc.The Computer will heat the air.
You could try placing a bowl or glass of water in line with the exhaust air and see if that helps overnight.
