It is impossible to pick best games of all time. Even per genre or age group it's close to impossible. However there are plenty of outstanding games.

Starcraft
Dune (and dune 2 was great as well)
Commander keen
Civilization series
Galactic civilization series
HoMM 3
Sam & Max and many other adventures of that time (lucas arts/sierra mostly)
Rogue squadron
The Zelda series of course
Mario offered great fun for all ages countless times
SNES has so many great RPG's like lufia, secret of mana, tales of phantasia, etc
And many many more.

Impossible to say which is best.

Final Fantasy 7, hands down. I'm on my 6th play through right now...not much compared to what other people do, but I take my time with this game. I have it on my PSP right now with some DaX firmware.
