What is the difference if he checks the gift box, or just takes the keys and gives them away? Gift purchases don't cost extra, the developers aren't getting extra money just because you checked that box. So what is the difference?

Ok... so the way humble bundles work. They give you a direct download to DRM-free software which is licensed to you. As a courtesy for people who use steam they provide a single steam key in order to give you the most for what you paid for... which is a direct download of DRM-free software which is licensed to you. End of story.
tl;dr? Keys are a gift from steam(Valve) to the user who owns the DDL link provided by humble bundle for personal use and not distribution.
