I actually really enjoyed the Colony Wars games on PS1 (all 3 of them). It was like playing an awesome space combat movie. Still hasn't been anything like it for space flight/combat games only one that came close for me, was Descent: Freepspace (for gameplay mostly, not so much story).

Deus Ex. I just beat it for the first time a few months ago and it is as brilliant as everyone told me it was.

planescape torment
the script length for that game was unreal. pretty sure it was multiple times the length of a typical novel. not even sure i have the patience to make it through it these days. it is wordy like no other. also no game breaks the 4th wall quite like metal gear solid, it's hilarious. |

best story in my opinion was in the first mass effect,it felt like the beginning of something awesome but then mass effect 2 came along and my hopes were crushed

for story i would have to say the silent hill series and the Half life series
and as a honorable mention would be Universe at War Earth Assault the SP campaign story line is epic and i have to say one of the best story lines i have seen in any RTS game |
