EVGA GT 640 won't POST with Gigabyte X79-UD3

My Gigabyte motherboard has the latest BIOS update and I've tested the GT 640 in other computers.
I've used mini-HDMI and DVI to connect it to my monitor but it would never POST.
I've checked to see if the system recognizes it with a different primary graphics card (HD-5570) and it doesn't show up (in GPU-Z).
Any suggestions

So it looks like a PCIe issue with the board. I have the BIOS updated to F20 but there's still no luck with the newer cards. Even worse I cannot get the GUI for any Linux desktop environment working so I've been using it in command line.
There's an option to change the PCIe Boot ROM from the default UEFI to Legacy but that didn't change anything.
