It depends on the game. GFWL really only ties save games to your GFWL account. Directories of note...

    C:\Users\USER\AppData\Local\Microsoft\GFWLive
    C:\Users\USER\AppData\Local\Microsoft\XLive
    C:\Users\USER\Saved Games

    ...assuming Vista/7...

if you can find the folder just copy it as you said and copy it back afterword.
note that configuration files are sometimes with save games. if that's part of your issue
you don't want to replace the new ones with that.

    steam games are fine
make sure to copy everything off the OS drive. you mentioned copy it to desktop -
the desktop will be erased if you format while reinstalling.

as for the other games, you will have to reinstall them and reactivate, so you may
want to look through them for deactivation/revocation tools, to unattach that os from
    your serial.

you won't have to format the drive, maybe delete folders if you need space.
