How safe is running portable apps containing saved passwords like in Firefox, or maybe website saved config in FTP client off a flash drive on a University PC ?

If the passwords are only on your portable drive that is ok, but beware of keyloggers.

i wouldn't type any passwords on public computers. software and hardware keyloggers. like this hardware one: http://www.thinkgeek.com/computing/input/5a05/ < that's one example why not.
