Is your card in the first slot because you have a PCI-E 3.0 x16 and a PCI-E 2.0 x16 @x4.

See my fantastic Paint job.

Well as i said it's in PCIE 2.0 slot the second one, because of my stupid cabinet/case and this gpu is too long, Can't i run it on PCIe 2.0 x16 as per the manual if both lanes are x16, What performance drawbacks i'm gonna get with it??

Try the PCI-E slot which is close to the CPU socket
i can't move it there because of stupid form factor of my cabinet...

Benchmark Scores Faster than yours... I'd bet on it. :)
Your slot is 16x PHYSICAL, but its a 4x electrical I believe (go to newegg, find your board and look at the back of the board. Notice the little metal 'pips' are do not cover the entire slot?). That is all it has to give boss. Time to get a new case if you don't want to accept the few % performance drop.

Depends on the game. Overall it pobably won't have that much impact.

As @EarthDog says above
your putting a Graphics card into a PCIx 16 slot that runs at 4x your get no more performance than the slot is capable of delivering and that is 4x ( thats your lot for that slot )

it's nearly 13% performance loss for 1080p

If you read on further into the conclusion, it could be even worse... depending on how the 4x slot is wired through the board (it's either direct to the CPU ...good, or through the chipset ...bad). My guess is through to the CPU with the Z87.

Edit... or maybe not (see the middle left PCIE 2.0):

For a GTX980. And again, depends on the game. Ryse is really hammering the stats up there, others differ just a few FPS.

He has a 970, the difference between the two won't be much as their throughput is similar.

In most game @1080p 970 is only 7% average slower than a 980 like 5-7FPS difference consider vmem uasge > 3.501 GB

The card is 280mm long and the case can accommodates cards of 281mm with the cages. If it doesn't fit it must not be by a lot, just bend or cut a little bit of the floppy cage. I mean it's not like you're going to use it.

Pic does not show it but there should be some rivets or screws you can remove to eliminate the floppy cage.

I believe the top floppy/3.5" cage and 5.25" bays are all one piece of bent metal. You'd have to dremel it out, and then it would really make the 5.25" bays weak. My suggestion is to just get a better case.

Should be last resort . For instance Corsair Carbide 300R

Thank You all, for replying.. I finally fixed it, i cut that case by 1/3rd of it's original length, gave me nearly 3 cm space using a handy hand saw, similar to a jeweler's saw, saved me few bucks, now i can use both that case as well as my gpu sitting in right PCI-e Slot 3.0 x16,
Adios..
