Pretty damn impressive hardware in such small form factor. Makes me want to go with tiny builds again even though the current midiATX is far more comfy to work with.

These are the prices people pay for lots of power in a super compact form factor.

Yeah, but it also isn't a perfect cube. I'd say the reality is somewhere between 12L and 13L.

The 5400rpm HDD is a bit underwhelming for the price/the rest of the spec.

Yeah, but it is just a storage drive, so it won't hurt that much. Plus, for this form factor, I guarantee it is a 2.5" drive. It is pretty near impossible to find a 2.5" 7mm or even 9.5mm 7200RPM 2TB HDD, the few that do exist are stupid expensive.

This is one of those situations where I'd definitely dedicate 60GB of the primary SSD to be used as a cache for the HDD. It will greatly improve performance of the commonly used things on that drive(like your common games). And with a 480GB system drive, you can definitely spare the 60GB of space.
