If I were to flash my 9800 pro to XT spec, would there be any advantages besides higher clocks? Or if I were just to get the clocks to XT speeds, would it be the same as a 9800 pro that had been flashed to XT?

You would get a 5-7% perfomance increase when compared to a Pro at XT speeds, in some benchmarks an games I got up to a 10% increase in performance.

The timings of the XT's bios is different than the Pro's bios. I don't know how much of a difference that will make. One thing you can do is go to ATI's web site and do the product comparison between the 9800Pro and the 9800XT. That will tell you what the XT's bios will do for you.
