ok why arent you supposed to lift the heatsink? i thought you could as long as you dont turn the system on first.

What do you mean lift the heatsink? Obviously your suppose to remove it when you go to change TIM, but don't remove it again once you have new TIM down and your going to fasten the heatsink down, because like spreading it yourself, your going to create air bubbles putting the heatsink back down on already spread TIM.

ok well one method i heard was to use the heatsink to spread the tim. i guess that method is wrong then. and no i dont fasten the heatsink then take it back off. i take it off before i fasten it.

That is what im saying. use the heatsink to spread the tim, but don't take a card or whatever and spread the TIM like you did, prior to putting the heatsink back down.

I used to spread my TIM around myself, but saw a few guides that said the best way was to dab the middle and the heatsink will squash it down evenly. Having air bubbles in your goop shouldn't make it burn up though.

It won't burn stuff up, it just wont make temperatures what they should. I want to see a picture of the inside of this system to see whats all going on in it.

Quick solution/diagnostic.

Take the side of the case off. Run the PC, see what temps are.

the side panel has been off. it did bring temps down by a few degrees. so if i didnt apply the TIM right my temps will be way higher or just a few degrees higher? also i have another case i want to try but im not sure if will be able to mount the motherboard into the new case. will a server motherboard go into a mid tower atx case?

and how do i upload pics? i took a few pics of the inside of my computer.

You could also try rigging a 120MM fan on the Heatsink of the one that has a borked fan. See if that helps you out....
Artic cooling has a good link on applying TIM. LOL air bubbles, read the site then boom done!

Why not swap heatsinks on the processors. If you swap the heatsinks, and the one with the other processor starts getting hot, you know it is the heatsink causing the issue.

Otherwise, it could also just be the horrible layout of that motherboard/case. One heatsink is directly on top of the other, so the heat from the bottom heatsink will rise and make the top less efficient. You are almost guaranteed to have one processor hotter than the other, though I don't think it should be that high.
