I just got a new case today and when i was installing my HDD into the case i found that next to the sata cable connector on it there was a jumper that was configured to run the Hard disc at 1.5 Gb/s not 3 Gb/s as SATA II.
In the Seagate manual - http://www.seagate.com/staticfiles/support/disc/manuals/desktop/Barracuda%207200.11/100452348e.pdf in Section 3.2 there is an info about this but i didn't understand should i remove the jumper (because i already did :D) or leave it there? Thanks

It won't hurt anything.

Take it off, run HD Tune. Put it back on and run HDTune again. See which gets better results. Go with that.

It is surprising that a drive would ship like that though. I assume this is to ensure comparability.
