The case fans molex connectors are both side (male and female). I connected the male pins but the female pins pushed out. I pushed the female pins inside of its plastic cover but I worry the pins pushed out again and touch metal sometime. Is this condition dangerous?

Yes, it's dangerous for your PSU, as you could end up shorting it out.
Is it dangerous for you, most likely not, as there wouldn't be much current going to your fans, so it's not as if you're going to get electrocuted.

Molex connectors are very simple, but they can be a pain when connecting male and female. Make sure the PC is completely disconnected from the mains and if you can, use a small screwdriver to push the male into the female, as it were.
Often, I've used electrical tape over the connection when in doubt, so as not to worry about a possible short.

You should make sure it sit right, some people just push the connector although they know the male and female connector not straight and it ends with that

The case fan's male will go to the power supply's female. So I had to push the case fan's female pins into its plastic cover.
If one of the pins successfully contact with the pc case, will it damage the pc components?
The pc case has two case fans with poor quality molex connectors. Is it okay to use pc without case fans if the pc case has many holes? I actually want to remove all of them and forget about the problems. The pc temperature is low now, so I am thinking.

Either way as someone who has taken out the cables from inside the covers, they're quite sturdily placed. So they have horizontal wiggle room but not much vertical play. So unless a thin metal piece sticks out inside your case and the molex connector just happens to connect with it you should be safe. Fortunately modern cases don’t have pieces like that since they're a hazard when working on it.
But if you’re still paranoid, just wrap a tape around it.
