If this only occurs when you play minecraft (and with that shader) then the issue is with your minecraft installation or shader configuration. Using a shader, or any mods for minecraft may require different settings than the default, last time I ran minecraft to play with my friends it automatically decided to start with a total allocation of 400MB of RAM, which was far from enough and the game ran like 4 week old toast.
If the game randomly freezes for a second here or there, that sounds like a issue with the amount of memory you allocated to java, which is configurable in the launcher under installations -> release -> more options -> JVM arguments.
Using any kind of shader generally requires you to tweak at least the arguments for memory, since most of them require quite a lot more memory than vanilla minecraft.

Check temps while in game. Sounds like you could have thermal issues.
