They're pretty annoying ,as it adds to wire and cable mess, but it's just an alternative power source option

I've seen that too (I have 4 Rosewill cases) ...You can power off the PSU or motherboard. DON'T plug both in at the same time!

Powered off the motherboard PWM (3-pin) or always on at 100% (molex).

If you do the former and have no intent to ever do the later, you could cut the molex wire/connector off.
