Windows screwed up it's repair. Help!

I was on my PC today surfing forums when my computer reset. When it tried to start back up I recieved 0xc000000e "The boot selection failed because a required device is inaccessible."

So I booted off my trusty USB Windows 7 "CD" and did a repair. It said it found an error and repaired it. I rebooted and Windows worked! Great! Except for one thing. I have to have my USB stick installed, and BIOS set to boot from that first, in order for Windows to load. >.< Apperently Windows decided that the USB stick was a better place to put my boot manager then my harddrive which contains the OS files. Are you #ucking kidding me Microsoft? WHY would they even allow that situation?

How do I fix it? Where has Micro$oft hidden the variable "K" so I can change it to "C"?
