just wondering if games and programs that i install on my second hard drive will still work if i re install vista?

Depends on if they still work when you re-install XP. I had no issues going from Xp x86 to Vista x64 with programs/games that would continue to work if had done a re-install of XP.

I wouldn't see why not, I've done Vista re-installs, Xp installs, x86, x64 and have some programs/games that have worked fine since my initial build in Feb 2007. There's always a couple that don't, and oh well...for me most of them always work, some games are picky and must be re-installed, just make sure you save your profiles and saved games if you don't wanna lose all your stuff in games,etc.
Really I see no issues...part of the reason I make an OS partition and then another partition for games/stuff.

I have XP SP3 32 bit on one drive and Vista SP1 64 bit on other, I can play games installed on XP just fine, at least the games I own work.
