Windows 10 clean install mess up partitions?

If I do a clean install of Windows 10, will it mess up the partitions I have on my 2TB drive?

No. I have such setup since Windows XP and it works great. 50GB chuck of drive is reserved for system partition and data partition is the remaining disk size. When installing new OS, I just delete the first partition, recreate new one and install OS. System is installed clean each time and all the existing data remains where it was, on the secondary data partition. This way you can change systems in matter of hours without any fiddling with your stored data.

Here I installed it on a backup server with a series of HDDs without disconnecting them and it respected them.

I had no issues upgrading from your exact OS Windows 8.1 Pro 64-bit to Windows 10. All my partitions from 2 SSD's and 3 HDD's were fine. Windows 10 even kept the custom names I have for the various drives. A clean install on your SSD shouldn't affect your 2TB drive.

It's easier just to create an image of your computer 100% fully configured after a fresh, clean install then whenever you need to reinstall, just reapply the image you created x amount of months before hand when you last did it. Takes minutes and once it's done you can pick up where you left off before the reimage.

Also my Pictures, Documents, Videos, downloads folder are all stored on a seconday physical drive and the OS just points to that directory. So in the event that my SSD fails me, that data is on another hdd rather than the SSD and i can just plop in a new SSD, apply the image, and the image I created with my old ssd already has the path with the directory to the other hdd already input so it's like nothing ever happened.
