Can I use the PUMP header to control a regular PWM fan?

Installed 2 reverse blade fan on the bottom of the case to get better airflow towards the GPU. I don't have any extra PWM header left to control the fans individually. If I use the PUMP header to control this fans, will it be ok? It's literally 4 pin same as a PWM header.

Sure.
it's just a normal PWM Fan header that is set to 100% by default. (change the fanspeed in bios)

Yes. Read The Fine Manual and proceed accordingly.

sure, I do. Just change the fan curve profile in your BIOS, they can be more aggressive at stock settings.
