My current pc has an i5 8400, GTX 1660 super, 16 gb of ram, running at 1080p. I was looking into upgrading my pc, and potentially my resolution to 1440p. I've got a microcenter very close to where I live, and they are selling a pc that has the new ryzen 5 5600x3d, and an rx 6650 xt. I don't play super intensive games, mostly war thunder and souls games. Would this be a good upgrade? Here's the link to the pc.

It's not that great value. You can get a 5600 + 6700 XT + Mobo + 32GB of RAM for around $630 reusing your case, PSU, and SSD and it'll perform much better now and well into the future. You can lower that price by another $70 if you want to stick with 16GB of RAM and reuse your DDR4.

You are paying $230 for the 5600X3D alone plus markup and that CPU is really only worth that to people already on AM4. Otherwise the 7600 is around the same price and has a huge upgrade path. It's just better value for those looking to get an entire platform.

Alternatively you could always upgrade your CPU to a higher end one on the same socket and your GPU. Of course this assumes your PSU is up to the task but it would be the easiest and most economical route, totaling around $550.
