Which video games have the best plot lines?

Please be more clear. Best is very subjective. And what context do you mean? It's all very vague.

First DeusEx. Literally is the best ever made from all points of view; story, gameplay and repeatability.
HalfLife1/2 and MassEffect saga also there. Blizzard games also have beutiful plot lines.

Most games have pretty bad storylines, compared to books anyway. A personal favourite is Full Throttle, but in that case it's more the basic world rather than the plot as such.

My list is pretty long because I play games with complex plots

Metroid: Other M
The Last Story
Crisis Core: Final Fantasy VII
Shadow of the Colossus
Kingdom Hearts
Tomb Raider: Angel of Darkness
Rule of Rose
Eternal Darkness: Sanity's Requiem
Xenoblade Chronicles
Tales of Symphonia: Dawn of the New World

Fallout.

I remember finding the water chip and thinking I had beat the game only to get thrust further down the rabbit hole.

The Witcher 1, 2 and 3, Even though they messed up Dragon Age2 and 3 the story to the first and 3rd were good. Like to add Deus Ex how ever not the rest, another that come to mind would be Bioshock and if you find that you like it the Bioshock 3 you need to get the ep1 and ep2 which should of been with the original game.

Fallout.

I remember finding the water chip and thinking I had beat the game only to get thrust further down the rabbit hole.

I really hope you mean Fallout 1.

It just said "Fallout" on my cdrom:

Final fantasy X. Pretty damn strong for video games, almost AAA movie production quality, filled to the brim with OMG moments, both visually as in narrative. For its time of release one of the most impressive (ps2) games

Mass Effect 1-3

Baldur's Gate 2 Shadows of Amn

Shin Megami Tensei: Nocturne - bizarre, atmosphere wise strongest of this list. Worth emulating even today, gameplay is just as original and bizarre

Silent Hill 3

Consortium. It's the only game I can think of where if you don't answer a question correctly, a murder-mystery remains unsolved. You can keep replaying it until you figure it out (and it isn't easy to figure out). That carries directly into the sequel, Consortium: The Tower. That's exactly what games can do and not enough are doing it.

As for a singular plot line, Mass Effect 3 (with all the DLCs) struck all of the notes for me. It's the only game I think of that made me legitimately mad at a character (don't want to say who because spoilers) and one of the ends makes be tear up for several minutes. No game before or since has managed to do those things...and I've played a lot of them.

Spec Ops: The Line
Mainly because it's refreshing to be shooting at your own people for once as opposed to the tired old tropes. Plot twists are fun.

Aside from shitting my pants, I quite enjoyed the story behind SOMA as well.

Deus Ex. All the alternate routes and NPC reponses, plot twists, multiple endings, multiple choices, little easters etc. It's really hard to match when it comes to a story.
