I recently had to send back a front panel circuit board to Xigmatek. The one I received back has me a bit confused.
Per the USB specification, the wire usually go red, white, green, black.

Well, on the end of the cable that connects to the header on the motherboard, that is the order. The other end of the cable, which connects to the header on the front panel circuit board (not the female end of the USB port), it's wired red, green, white, black.
I have the cables for the front panel board I sent back to them, and they're wired to connect the same at both ends.
On the USB 3.0, I was going to mention how the end that plugs into the motherboard header is black instead of blue, but I checked and apparently this is okay so long as it has the SS initials, and it does. This may have been nitpicking anyway.
I can also provide pictures if that helps.
I think I'm going to try and go through this one step at a time and not yet go into the numerous differences in the new AC'97/HD audio cable and the old one.
Everything is branded SanDian and I couldn't find much info about them.
