VLC Media Player Video Problem (Scaling Issue?)

I've had this problem for a while with VLC Media Player, it's only been like this recently. Whenever I watch a video or DVD there is a strange problem with the video, if it isn't in it's native resolution such as 640x480 or 1280x720 it doesn't look right, and this has only happened the past few weeks. I've messed around with the settings and reset them to default but it didn't help, anyone got any ideas? Here's a screenshot, you should be able to see it if you look around the N and V:

Here's another example, the top image is the video when at 1360x768 and the bottom is 1280x720, you can see the bottom image is fine and the top isn't.

Are you talking about the jagged lines on the diagonal portion?
If so, did you change an anti-alias setting recently for something?
 
Make sure you have it set to keep the storage aspect ratio and not the player. It seems to be set to match the player and when you go to full screen or increase the size and the video does match, it gets distorted by the scalar.
