How does this work? The PCI-E slots that are connected directly to CPU will become 4.0, while the rest of the slots 3.0? Which one is which??

Yes on Intel PCI-E 4.0 is only coming from the CPU not the chipset, which is the same as AMD's B550 boards.

Only AMD's x570 chipset has 4.0 coming from both cpu and chipset.
